A new version of PuTTY is in SVN. Revision 7007 solves both PuTTY IPv6 on Vista and IPv6 Scoped. The fixed version can be retrieved by downloading the nightly developer builds of PuTTY. Enjoy using PuTTY on Microsoft's new, still to come out officially, Vista!
